You can open a Ticket in the https://portal.sugarondemand.com requesting backup of instance and database.

thank you Francesca Shiekh and @André for your replies. So i need to create an installer containing my custom endpoint script and add this to Sugar CRM using the Module Loader, just need to read and try and understand the documentation

Does anyone know if there is a away to download modules already in the system as I only seem to be able to uninstall or disable them

I work on an on site instance so I don't have that issue, but I do believe that everything you customize on Cloud has to be updated via Module Loader:
